Odd trouble when customizing CD

I'm having some odd difficulties customizing the cd. I used UltraISO to add my floppy images (made using WinImage) for my utilities, and to extract the custom.scn to modify it. Everything works when I boot the ISO to a virtual pc (using MS VirtualPC 2004), but when I burn it to a CD (both R and RW), it fails to boot. The original image boots fine when I burn it, it's only after I've customized it that it won't boot from a real CD.

Did you extract the files using UltraISO, and recreate the image using
mkisofs, or did you modify the files directly using UltraISO?

I modified the ISO directly in UltraISO. Does this not work? Should I be using mkisofs?

Try using mkisofs by following the instructions at:

http://www.ultimatebootcd.com/customize.html

It should work because this is how the UBCD ISO is created. I cannot comment on UltraISO because I have not used it before.
