Trouble booting from certain hard disks

the disk runs fine and it provides the correct menu but when i choose boot from 1st HDD is will run, but when i choose boot from 2nd HDD it runs the first one again.
it seems to run whichever drive is set as master, i have tried setting them both to cable select but the same thing happens.
i have DOS install on 1 drive and windows XP installed on the other.
any help would be appreciated.
